Thats for if you have a AGP pro video card(If your card fills up the entire slot then it's a pro, if it does'nt then it's a normal card). If it's not a AGP pro card you dont need to plug in to that.
 
When I first purchased my KT400 Dragon board in Jan I made the mistake of buying one at Fry's that was previously open. When I got home and inspected it I found that all the circuit traces leading from the AGP Pro aux power connecter were fried and peeling off the board. My best guess was that the moron who returned the board pluged a power supply connector into the slot and cooked it.

Beware returned mercindise and definatly RTFM if you don't know what it's for leave it alone untill you do.
