I have one of the vantec super fans on my cpu HS and was wondering if it is safe to plug it into the motherboard.

I know they used to say not to and it came with a normal plug connector/adapter, but I was thinking maybe the newer motherboards could handle it.

This will be going on an old sk6 copper hs.

I know, I know, its old, but it does the trick well.

I wouldn't.
The traces on motherboards aren't designed to handle the sort of current that high speed fans can draw.
I haven't heard of this changing on newer motherboards.
Why take a chance?

General rule of thumb is that the motherboard fan headers can supply 12 volts at 0.5 amps*. If the fan pulls any more than that don't do it.
