Most heater cores I see are 2" thick.

Some truck or van heater cores are 2.5" thick.

Would this make a big difference on performance?

If you have an above average heatload it would help certainly. A 2" heatercore does just fine handling the loads we give them, but if you have an above average system, or your room conditions are warmer, or your fans are slower, you might give the thicker one a try to boost your capability.

Good point!

The only problem is that it's going to restrict the airflow, so normal axial fans might struggle more with it.

I opted to go with an automotive squirrel cage type blower ;)

Hmm, I'll be using 4 Panaflo FBA12G12M 120mm Fans, 2 for push, 2 for pull.

That should be enough airflow right?

Uh yeah, that'll cover it.
I only use one on my 2" core, but four will have no problem with a 2.5".

Oh heck no! I paid $23 for my single L1A slow speed model.
I swear I gotta get out more!
