I just got finished putting together my first box and am puzzling about what to do with the cute little backplate that goes over all the output ports (usb, serial, parallel, etc) on the back of the case.

It looks like I need to unscrew the motherboard so I can get the plate in. Once it, it looks like it the motherboard output jacks hold the thing in place.

Am I missing something?

Yes, the backplate goes in before the motherboard. And it usually snaps into place or has screw holes to secure it.
