Well, most block makers like to incorperate the 4 mobo mounting holes, so 3x2 and depending on the design of the block between 1/8 and 1/2 thick.
 
yup, mikeonatrike is correct. I usually use 3/16" to 1/4" bases for mine.

how far down , close to the core do you mill out? I used to be in tool and die in school so i can do this...

Again this depends on ur block design. If ur going for some kind of jets over the die, then a thinner base is ussualy a good idea. IE somewhere in the 1/16 area, give or take a few 64s. But if ur gonna be doing a maze type block, then 1/8 is a good thickness.
