I just put my new heat sink in.
How long does it take for the heat sink and the CPU to break in?

Is this a stupid question? I read someware that you need to let it break in.

It depends on what kind you use and, at most, it will only get lower temps by a couple of degrees.

I put this in Swiftech MCX478-V™ Heatsink (Socket 478) With the 92 mm Tornado, and used silver greese . It seems my temps are lower at high use. When CPU is underload with stock I was at 53c.
Now I am at 39c this looks good to me no?

But at idel stock HS was at 32c the new HS is at 35c I dont get it.

I am sorry. I misread your post. The heat sink requires no break in. The grease has a break in period. I don't get why you idle is higher either but I sure would not argue with 39 under load. :)

edit: no, I didn't misread your title is different than your post. :p
