What does the "red dot" on the icon in the tray indicate?

I assume you are talking about setispy right? Red dot means that the WU you are curnching has found something to return a green dot means that it has found something interesting to return.

I thought I had seen this answer before, so I put a search for "red dot" and nothing came up. Maybe the new forum format had something to do with that.
