keeping the pump on

i have an aquaextreme pump, (same as the mcp600) and i was wondering that, if i do keep the pump running, how would i do this since it uses a molex connector?? or do i not have to keep it running??

Nah, you don't need to keep it running, only when the PC is on. windoze shutdown turns off the processor, so no cooling is needed then.
Turning the PC back on is handled by a small IC on the motherboard when you push the button on the case, it remains powered as long as the switch on the back of the psu is left on.

I'm not sure about DC pumps, but AC pumps are often happier if left on constantly, but DC pumps (presumably built specifically for watercooling) may have been designed for repeat power on/off.
