Does the fan and HC need to be lined up perfectly?

My Tsunami case has one fan on the front (intake, I don't believe it comes off), but when the HC is resting on the bottom of the case, the fan only covers the top portion of it. Does this matter?

fans work better when they are pulling heat off the core instead of pushing air though it also if u make a good shroud it shouldnt matter if they line up perfectly
