Configuration one:
Master: HD
Slave: CD-ROM
Configuration two:
Master: CD-ROW
Slave: HD
Will my HD perform more slowly in configuration two than it will in configuration one?

The only time your Hard drive will be slower when data is sent from the CD drive to the Hard drive. It would be best to have a Hard drive on your Primary IDE on Master and your CD Drive on your Secondary IDE as Master.

No, you are effectively doing the same thing in either setup... Although I don't know why you would want the hard drive as slave..? It won't make a bit of difference.
The ideal setup, as mentioned above, would be to use seperate channels, so both devices don't have to share the bandwidth.
