Would it be ok to cover my pump with Absorption Matting?

I noticed my pump gets pretty warm after awhile... it gets down right hot to the touch if I dont have the radiator fans blowing over it. Iwaki MD-20RZ.

Its not very loud at all really, but anything I can improve on I like to do so... would it hurt the pump to cover it with this stuff?

Yes, it would overheat, as well as dumping more heat into the water.

You don't have to cover your whole pump if you want to silence it. You can just put the padding underneath it so all the vibrations stop from going to your case. That's what most people generally do anyway... :o
