what is the difference. is it ok to pull the extra pin out to use a 39 pin ide cable? the mobo im working on has 40 pins, but thecables i have are 39 pin.

There is no difference. Pin 20 is the key pin that prevents you from plugging the cable in the wrong way around and therefore doesn't carry a signal.
