Heres the short version. I'll post the background info later:
I had windows Me on a 10G C: and also had a FAT32 15G D:
I had linux on a 5G drive. So when linux outgrew the meagre space I had set aside I rearranged it (Thank you mr norton, Ghost is a lifesaver!!!) - 8G windows C, 6G D and the rest for linux. Well, later on i reduced it again ( i used windows about once a week for about an hour). - 8G windows, rest for linux.
So later on I bought Baldurs Gate II - SoA and installed it. It didn't run the demo movie, and just froze. 3dmark 2k1 refused to work either, but 3dmark 2k worked (!?). I have Direct X 8. So then I tried a gain and again to reinstall dX. It didn't work. I wiped DX clean off of my disk and went through the registry with a fine toothed comb. STILL it didn't work. Incidently it worked on win95 and though slow on the K6-2-250, worked OK. I reinstalled win 95 on my PC, and ditched Me. I installed 95 OK and it was waaaaay faster. I then tried to install BGII and DirextX- no probs. BUT then for no reason started, on boot up, giving me a 'your registry is f***ed' message (in a few more words!). I tried reformatting/reinstalling - same prob. So i did it a third time and backed up my registry. After installing, IE 5, Roxio WinOnCD and the proggie for Tiscali (an ISP) it gave me the same message so (i had backed up) restored my registry from DOS. I had seen that whole chunks of my registry had 'disappeared' - HKEY_LOCAL_MACHINE and HKEY_CLASSES_ROOT.
It worked but now my (win)modem refuses to work!

PS Ironically, my winmodem works perfectly in Linux!!!
