I am changing the wires on my psu so that they are custome lengths. I cut the wire off so that I can put a molex connector on it and make it into a modular psu. I know the first pin is the 12v yellow wire and the forth pin is the red 5v wire and the black wires are the ground wires. My question is does it matter which of the two black wires is pin 2 and which is pin three as long as it is kept consistant throughout?

It doesn't matter, they go inside the psu to the same common solder pad...meaning they are interchangeable. All the black wires go to the same contact inside and connect together, even from the other power connectors (ATX, 12 volt, molexs).
