I got this off the Folding-at-home mailing list a few weeks back. The client runs quicker if you run the windows terminal client under wine. It still is slower than if you run Win 98. I was able to cut off about 2 mins for each step, that is about 3 and a half hours off each protein!
Apparently their linux compiler isn't that efficient. I am hoping that v2 is better but from what I hear on that mailing list doing the same trick above is still better.
