PCIe, does it matter which one to use???

I have a P5W DH board, and it has 2 PCIe 16x slot. now I'm wondering can I use the lower (towards to bottom of the board) one instead of the usual top/first slot??? does it really matter or even possible?? reason is that would give me a LOT better arrangment on my w/c'ing.

If they are bouth ×16 then it doesent matter wich one you use.

I use the one that doesnt hinder my chipset fan as much..

Yea it doesn't matter because all the PCI-E lanes are hung off the northbridge on the 975 chipset which is what matters most. It's not the case for 965 so I looked it up :)
