If you run loop#1 opposed to loop#2?
Loop#1
MCP655->Swiftecg Storm->GPU Block->Themrcholl PA120.2->Swiftech Microres->MCP655
Loop#2
MCP655->Swiftecg Storm->Themrcholl PA120.2->GPU Block->Swiftech Microres->MCP655
Will it make a difference in temps on the cpu and gpu or very minimal?

Perceptually no difference whatsoever. Keep tubing runs to a minimum is far more important than loop order.

Okay, thanks guys i was just wondering thats all cause i have seen many different ways to setup loops i was curious.:)

In general it is comparable to an electric DC circuit. No matter where the resistors are located, the resulting current is always the same.
There are still occasions where you might encounter trouble e.g. running the pump-out into the t-fill-line next if you don't use a reservoir. I believe that may cause some cavitation and air troubles under worst circumstances.
