Neither will really affect the temps to much, just make sure the pump is near the radiator in the loop.

My answer would be whatever is more convenient.

Yeah, just whatever works best for you.

If it was me, and there was enough room inside the case, I'd put it in the case just to keep things neat and tidy and all enclosed in the case.

I'd but it on the bottom pulling in - but I'd also put filters on the outside for easy cleaning so your rad won't get gunked up ...
