I have an old BE6. The wire probe measures the CPU temp. What does the 2nd temp reading indicate?

The second probe is case temperature (ambient air temp in the case). This is used to gage how well overall case ventilation will be. You'll want to get it as close to room temperature as possible, this way you'll be giving your processor's hsf (heat-sink/fan) the best chance of working well.
The lower the case temp, the cooler the air supplied to the hsf.

Yes. On my Abit, it's very tiny and hidden around the system battery amongst a bunch of other tiny bits. It's usually mounted low and towards the front of the case so the cards and drives don't influence it's reading with their heat.
Your manual may point out it's location.
