Ok first the specs

Cpu: Intel Pentium D Dual Core 2x3ghz
Ram: Buffalo 2gb Ram
HDD: 250 Gb Hdd
MOBO: GIGABYTE GA-945GZM-S2
Gpu (Was not orginally in there) XFX ALPHA DOG Nvidia 8800GS 384Mb DDR3

And my problem is the mobo supports x16 but only @x4 which i know can cause a big proformance diference in cases, is it possible to change it?, ive tried the bio's but theres nothing there about it i dont think.

Can anyone help me please?

You could try turning up your NB voltage a few higher.

(ctrl+F1 to get advanced options in gigabyte boards)

DO NOT TOUCH THAT set it back to 100mhz. It is best not to mess with those settings.

If you can not change the link in the bios, i doubt you'll be able to do it.

EDIT: i just checked, your mobo only supports 4x pci-e.

I'd suggest getting a new mobo...
the gigabyte P35-DS3L is a great motherboard and it is fairly cheap.
