Eagle seems to be the SW of choice for the guys that design their own PCBs here. I know at least of three guys that use it.

This post shows example of a PWM fan controller PCB designed by a member here laid down by another member using Eagle.

The computers in the EE labs here all have Eagle on them...

Eagle has a freemium license that is pretty good.

One note I would like to add: Eagle is my favorite program for making PCBs, but I have found that the size limitation is kind of annoying at times. Aside from paying to upgrade to one of the professional licenses, another good alternative is gEDA. It is a little more difficult to use, but there are some pretty good tutorials and I have managed to switch over almost completely.
