I'm assuming that when I build my new setup, I should reformat the HD before I try to start it up? I have a lot of stuff on there that I like, but I guess I could just burn it all...

Not really. It is a pain to go though everything and get rid of old drivers but it can be done. If you have a CDRW or something, just back up or something. If you had partition magic you could create a new partition and put everything there. But reformating is the fastest and easiest way to do it.
