I want to connect a 12v amber LED marker light to my PC. The light has about 16 LEDs and is designed for use on a vehicle. I want to mod my case with a light, and I already have this light and no other use for it.

So if I cut off the connector of a molex and connect the 12v yellow wire and a black ground wire to this marker light, will it work?

Should work. A car's accessory plug is actually 13V+ so it might be a bit dimmer but yes it will work. I've run car cathodes off a computer power supply without problems.
