I'm looking at creating a file/media server and would use it for some other functions, but not sure which one should I get? Would Ubuntu Desktop support these functionalities or do I need to get Server version?

Both have the capabilities of being a server. I believe the difference is the server version is a bit more hardened and comes with more "server" programs already installed.

Well no go on the install. I've tried both Windows installer and booting ISO of the USB and won't work. It comes to the first screen (setup) and my mouse pointer gets frozen for like a minute and can't be moved. After that I can start moving it but cant click or anything and any of the commands aren't recognized.

This question will sound odd but what mouse are you using? Awhile back I was using Ubuntu with a Cyborg R.A.T. (its a gaming mouse) and I had similar issues. Fix was just had to use a different mouse till the linux community had released updated drivers.

Chances are solution to your problem is not so simple but I thought I'd throw that out there. Whats your hardware setup?

Personally I'd go for the more stripped down version. There is a lot less to update, and thus a lot less that can go wrong. The desktop software is also often quite cutting edge on Ubuntu, while the server side will be more conservative.

I've often had strange problems while updating an ubuntu desktop, but the server versions have updated smoothly...

I use Razer Naga mouse and Razer Lycosa keyboard. Like I've mentioned mouse doesn't work for like first minute or so, but then it comes back and I can move it but can't click on anything. I don't know if this is a mouse issue or system is hanging. Also I get no response from keyboard.

Guess I'm **** out of luck :(
