Steam forgetting which games installed

I am currently using an SSD for my OS and a partitioned drive for some steam games. I had installed batman arkham city on the partitioned hard drive. I noticed recently that it appears uninstalled in steam, but when I go to the folder and start it manually it does work.

If you attempt to launch/download it from steam and point it at the current folder it will "discover existing files" and then show up as installed. That's how it works for me when I move folders around anyway.
