Are there any versions of linux that support 64 bit instructions? Are there any that are full 64 bit? Any help would be appreciated. Thanks.

Off the top of my head, Debian, Slackware, and Redhat can all run on Alphas.

You can put Debian and Redhat on Sparcs or Itaniums too. There is Debian for PA-RISC. Suse and Redhat for AMD64, the community-distros will probably be running on AMD64 properly when the hardware is more easily available.
