Every time I boot up chdsk runs. I cant seem to find what is causing it. There is nothing in the msconfig that says it should. I always hear an error message when Windows is shutting down and was wondering if they could be the cause of them problem.
 
Yes it will be...

Windows has detected an error in which chkdsk will repair... or ... Your Drive has bad sectors on it and your Windows has system files in it...
 
how can I find out what is causing these errors? Since I can never see them and I think they might occur after event logging is closed.
 
run in debug mode if problem presists in your boot.ini file add /debug after /fastdetect and Windows try to find ur PC problem (thats what Microsoft sayin not me! who knows it might work!)
