Cleaning out the loop

I'm using some generic hosing from Home Depot, a DD Maze4, and 'The Heatercore' from DD. It's getting dirty in the loop as seen in the hosing and through the lucite top of the block. I'm planning on changing hosing to some nice silicon rubber stuff from McMaster and adding some coolant additive. Long story short, can I run some CLR in the loop to clean it out before changing hoses? For those who don't know, CLR is the cleaning stuff that removes calcium, lime, and rust deposits generally used for cleaning tubs and sinks, etc.
 
Any automotive shop will sell radiator cleaner, I dont know if that would work or not but it is made for car radiators....
