Will a motherboard's PCI lock feature also lock the following ?

USB ports
S-ATA
Firewire
Other connections off the motherboard ?

Or does it just lock the actual PCI slots?

It will lock anything that uses the PCI bus clock, that means most onboard things will be locked. The clocks for USB should always be locked, as I believe they take off from the fixed 24 and 48 MHz PLL outputs.
