Recently I put a KVM switch into my computer (trying to hitch a mac and a PC onto the same monitor/keyboard/mouse), and I noticed my FPS went up substancially (15+ FPS on average) when I booted up with just one monitor on. Should I consider getting a PCI video-card (like an old cheap Geforce2MX or something), or should I just stick with running both monitors off my FX5500? If so, how many issues am I going to run into when I try to beat windows (xp pro) into accepting the idea of 2 cards?

It works with 2 cards no problem.... no "beating" necessary. Our computers at work have 2 video cards and we run 2 monitors. They are just crappy pci cards.

I run a Geforce 2 along with my 6800. I have benchmarked with the geforce 2 in and without, and it makes no difference to my benches. The whole reason I have the 2nd card is so my 6800 only has to deal with 1 screen rather than dividing its resources among 2.
