I have. When i try to change the target to "C:\Program Files\tools\Clock Gen\CG-NVNF3.exe -file=save2500.cfg" i get an error, and wont let me save it. It says the target is invalid.

Put the quotes around "C:\Program Files\tools\Clock Gen\CG-NVNF3.exe" then put the rest outside it. Putting no quotes should work too.

I gotta be cheeky cause it seems like no one reads it.

makes it simpler if you put the clockgen folder direct on th e C drive. then your shortcut would look like this.
C:\CG-NVNF3\CG-NVNF3.exe -file=save2700.ckg
to get it to run at startup just place the shortcut into the startup folder, within the start menu.
