Which PCI-E slot to use?

Which PCI-E slot do you put video card in, which one is default and are jumper set or do you need to do it yourself.

This is for DFI Lantaprty NF4 Ultra-D.

PCIE1 is "correct" slot for graphic card. Of course you can put it onto PCIE4 slot, but it will be slower.

Is that the one on the on the bottom or the one on top (closest to the CPU).

Those PCIE 16x slots works like this on DFI board:

Single VGA mode
PCIE1: 16x
PCIE4: 2x

SLI VGA mode
PCIE1: 8x
PCIE4: 8x

DFI's way to place those slots is a bit crazy, goes like this (starting from the slot closest to cpu):
PCIE2
PCIE1
PCIE3
PCIE4
