Well first off let me tell ya my setup.
Mid-Tower with 1 intake & 1 out. And the fan on the Enermax PS.

I have a T-bird 1ghz w/ SK6 w/ ASII w/ YS tech 7000rpm 40.1cfm

My CPU (not overclocked) temp as of right this moment 38c

That's pretty good isn't it? My temps do change alot through out the day, which is probably because of room temps. Like at midnight my CPU temps are about 30 or 31c.

I would like to run my computer with the side on. Should I put a fan in the side of the case? Or possibly install a blow hole up top?
Or maybe a duct on the side overtop my CPU?
 
Hmm..I don't know much on this subject, but I'll just warm up the convo.

What kind of intake and exhaust case fans do you have?

I hope I'm right:
Exhaust fans should be on the top of the case seeing how the hot air mounts.
It might be a good idea to make some blowholes on the side of the case to take in fresh air
 
the two fans in there are 8cm generic fnas I do believe..
and I have a system blower down in a PCI slot.
