Anyone aware of a mITX or very small motherboard with 2 pci-e 16x slots?

I don't think one exists. The format only allows for a single slot, so if a board did have multiple expansion slots it wouldn't be compatible with any mITX cases.
The form factor has provision for one expansion slot.

You can always look into Micro ATX boards, they have room for up to four slots.
