I tried to do this and I broke it... I just went in and deleted all the empty folders and poof.. it worked again. You may be asking why? That is my estimate total # of WU I will be doing when I am away from school,(and my T1). So I figured this way I would never have to DL any WU when I am @ home, and just UL the WU I finish when I get back. There's probably some way to do this, I'll just dial in every once in a while, thats all.
 
I do something similar.

I am having some troubles with my modem at home, so I just use my work PC as a download server. I just cache enough WU. AFter that I copy them to CD (I tried doing it by floppy, but it will be 4 per floppy) and just copy the folders into my home PC. So far I haven't had no problem doing that.
