Generally, what's the highest you should take these, and what could be some problems if they're too high?

PCI & AGP bus speeds...

You can take them as high as your system allows!
I've run PCI cards at 40mhz and AGP cards at 100. Soemtimes it works, sometimes it don't. The only damage that can be caused is a system crash or reboot- or occaisionally you will get a corrupted hard drive with lost data. But that's pretty rare.
At high speeds my network card stops working. Lower the bus, and BOOM it's back in business! Only way to find out is to experiment.
