About Xeon w3500 series

Would a dual xeon w3500 series work on my ml350 g6 sever motherboard?

Was the W3500 series an option from HP for the ML350 G6?

In the manual it says 5500 5600 series supported, but the socket and the ram that the w3500-s supports seems legit for that motherboard so I dunno..

It's likely the BIOS does not include the microcode to run the W3500 series of CPU's.

Is there any bios mod for this motherboard or some another way to update/change its micro code so it could run these CPU's?

That goes beyond my knowledge in OEM systems. Your best bet would be a non-OEM motherboard which you know the support for.
