I am gonna apply some thermal grease soon, and I was just wondering exactly how to do it. Do I want to put it only one the green core thing in the middle of the CPU, or do I want to put it all over the CPU? And also, do I want to apply some to the bottome of my heat sink as well? Thanks. :)

Just apply a THIN coating to the CPU core itself. You don't want too much on there or you could risk creating a thermal pocket there.
