Yeah, SETI will use the L3. The L-whatever chache is just a load of super high speed memory directly on the core (or if the L3 for some odd reason is off core.... would be off core =P ). SETI's variables and frequently used stuff would reside there which is why it runs faster on systems with a lot of cache. To SETI, there is no diffrence in L1 and L2 (or L3) because AFAIK the CPU itself handles where it wants to stick the data.
