Most of the card readers I have seen use a floppy cable, or just plug in to a front panel USB header on the board. The ones that use a floppy cable are terrible, and I have always tried to talk people into getting a USB one, partly for better transfer speeds (that I have noticed anyway), and they are much easier for cable management (yes I do take the time to fix wire management issues for new clients ). The two things that bug me the most about other system builders in my area is the fact that they use dirt cheap, no name PSU's and every time I take over one of their systems, I have a mess that makes a plate of spaghetti look clean inside the case.
