Being as that is a HUGE cooler, if the actual gpu chip is in even a slightly different position on your non-reference card, the cooler might collide with the back of your case, or your motherboard.

I would try to find someone to measure the distance between the edges of a reference card and its gpu, and then compare that to yours, to make sure that the cooler is going to sit in the same position relative to the rest of your system.

edit: also the little heatsinks for the power section of the card are probably gonna be completely different. Keep that in mind too.
