EDIT: wow that thing confuses the hell outa me...help?
 
There are plenty of threads about it, but the general summary is:

Install EM3 to your folding directory
Launch EM3
Press the little button at the top left to get to its config menus
Click the button at the bootom to add a box
Browse to your folding@home client's .exe (ignore it if it complains)
Enter a name for your box and a CPU speed
Click save settings and save and exit

You can change colors of the progress bars if you want. You can add other folding boxes to be monitored if they are on your LAN and if the folding directory is shared via windows file-sharing. You can also skin EM3, adn there is an overclockers.com skin here.

EM3 can do a whole lot of things, like generate reports and display your total folding score, just to name a few.

* You'll need to let it monitor the completion of a full frame before it will have an accurate guage of the WU your working. it can thenshow how far you've got to go and how fast you're folding. Also, the little monitor icon displayed next to the progress bars can be either green (tinker core), blue (gromacs core), or red (error/problem).
