I think one over the CPU and one over the AGP slot...

one over the cpu, the other one like 1 1/2 inches down

As was said, one over the cpu, and one over the AGP. This will improve thing even more if the cpu fan is ducted (possibly) and if you have some ramsinks on your video card, as the new incoming air will help disipate heat off the sinks.

id put one over cpu and one over to the side to make it symettrical.

I agree with putting one over your video card - that's what I did. Assuming you have one over your HSF already.
