addind an SSD to older desktop build

Hey all,

Just bought two 250gb Samsung EVO's and I put one in my laptop which was a cut and dry clone and replace operation. Thing is great.

Now I want to add the other to my wife's desktop. She currently has a WD Black 1tb HDD and is currently taking up between 350-400gb with everything on her PC. I wanted to set this up to boot her OS and her primary game (to help load times) and then have all music/pics/files/other games on the WD.
When you clone can you pick and choose what you want cloned? My laptop was pretty much brand new so I just clicked through the setup really quickly. If there's an ideal way to set this up I'd certainly appreciate the tips.

The game in question is going to be Sims 4 when it launches beginning September.
