I am not very knowledgeable on this subject. When I build a computer I usually use the Windows drivers and only install from the motherboard driver cd if Windows doesn't have a driver. Or I use Linux and that is that lol! Ok, why are there USB and SATA AMD chipset drivers that work with some USB3 ports and SATA ports and on the same board you also may have ports that need a Marvell driver or Realtek? Or am I totally messing this question up?
 
2 different controllers. Both take different drivers.
I assume you mean 'why do they have 2 different controllers?'.

Nutshell answer:
port quantity and raid options.

Not necessarily.
Third party generally is a couple basic ports with IDE/ACHI compatibility. You would use those in a situation where you wanted to segregate your boot OS from say a raid storage setup with lots of drives on the other controller. That's just an example.
