I've pushed my OC a bit further, memtest stable, and PCMark stable. Windows detects everything fine and dandy, I went to reboot back into Gentoo so I could fold again, and see if its really stable..but Gentoo is detecting only one core. Here is my kern.log file (from syslog-ng).

Did you turn on SMP when you built the kernel?

Yes, I haven't changed a thing, besides overclock, and I reset to stock clocks and I get the same error, so when I overclocked (further) and went into Gentoo something happened.
 
Odd, I'd chalk it up to overclocking too far and getting a wacky malfunction... if you're sure that gentoo was seeing both cores before.

100% positive Gentoo was seeing both cores before, as I've been folding the SMP client, and now the SMP client will not start because it recognizes I only have 1 core.

I guess I'll recompile my kernel and see if that helps, but I don't know. It doesn't even detect 2 cores at stock settings...but windows detects both cores, so does my small debian partition.

Weird, it tried to panic but actually wasn't able to?? Weird.
 
Fixed it, update the the latest kernel and compiled. Changed from generic X86_64 PC to Core 2 architecture. Must be a weird bug with the 2.6.20 kernel and something happened when I overclocked the CPU. Thats why even recompiling the old kernel didn't work.

Yeah, recompiling a kernel with any uncertain component is a dangerous play, sort of like reinstalling Windows when still overclocked...something is bound to get screwed up somewhere.

Good to hear the problem is solved, though.

Just to clarify:
-Was running overclocked at 3.15GHz
-Pushed overclock to 3.4GHz
-Stability tested in windows
-Booted into linux to resume normal affairs, Gentoo fails to detect core #2
-Reset to stock clock
-Still no joy
-Rebuilt 2.6.20 kernel, to joy
-Built 2.6.23 kernel detected both core
-Reset overclocks to 3.4GHz and now folding away.
