Fines are the way government discourages future bad action. You speed down the highway at 80 MPH in a 70 MPH zone and you get fined. You get caught not wearing your seatbelt and you get fined. It's common practice and will no doubt continue to be common practice.
As to the size of the fine, when it comes to corporations that's often based on the companies bottom line - their profits. It wouldn't do much good to fine Intel $1M - they profited MUCH more than that off these illegal deals so there's no deterrent. If the EU handed down such a small fine then the next time Intel wanted to break the law it would have no second thoughts about doing it.
As for AMD getting their share, that's for civil court. This is a criminal court case we're talking about and, if Intel were a person instead of a corporation, no doubt someone would be going to jail as well as facing a huge fine ...
