Hopefully that picture will work.

The plan is that position roughly, 2 or 3 100mm intakes for the GPU, CPU has 1x intake 120mm fan, maybe another.

Now where I could do with a hand is working out whether to have the rest as intake or exhaust.

The floor will have 2x 120mm scythe slims, and on each side there will be 2x 100mm scythe slims.

The motherboard is raised and under that will be sound card(s), tv card, ssd and a laptop hard drive.

I'm thinking maybe the floor should be intake and the 4 side fans outlets?
 
Try to design it so that the exhausts are near the heatsinks (you want the hot air out), while going for a balanced (or nearly so) airflow in and out. If you're going to use filters on the intake, you'll want some positive pressure inside.
