Why don't you just place their shortcuts into your Start Menu Startup folder?

Its location is listed in the registry:
HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Explorer\Shell Folders

then look in the right pane for StartUp folder.

I've tried all those. I must be doing something wrong, or win 8 just suck!
Back to my quest

Is a shortcut that actually launches SpeedFan in your StartUp folder?

Are you sure you know the location of your StarUp folder?

Code:
HKEY_CURRENT_USER\Software\Microsoft\Windows\CurrentVersion\Explorer\Shell Folders

then look in the right pane for StartUp folder.

Yes a shortcut, that's the problem, right?

I was able to replicate this problem under Windows 8 only on my identical quadruple XP-Vista-7-8 boot.

My mouse custom button assignments do not load at startup but they do load when I manually launch the shortcut after booting in.

I will post solution for my system if I find it.

I used this program to see the startup situation on my machine:

Logitech's SetPoint.exe in my case was of the type: Registry > Machine Run

I delete its entry from the WhatInStartup menu. I then placed a manual working shortcut in the Start Menu StartUp folder and that fixed it. Your problem may be of a different nature, but the same thing just happened to me and that is how I solved it on my Windows 8 install.
