asmedia sata or chipset sata?

as you can tell I have the old ch5-fz board out and killing everything I own with it, getting it ready for life as an overkill digital storage box.
why should I not use the asmedia sata6 ports for internal storage drives?

There is no reason, as long as they're not SSD's.

can the asmedia ports be part of a raid?

Yes, asmedia supports raid, but only on that controller. You cannot bulk raid between 2 different controllers.
